After her father dies, Byleth finds that he bequeathed her a piece of land on a distant island. She finds the house dilapidated and overrun with weeds, the people of the small town a mix of kind and suspicious of her. She goes to tie up loose ends, but ends up chasing out scorpions, wishing on stars, and finding something she didn't know she was looking for in the first place. Something about the place makes her want to stay a while.

In a world where Rhea’s experiments have taken centuries longer to create a vessel for Sothis, crests are now extinct and magic only a legend. Felix, Lord Fraldarius, arrives at the Garreg Mach Officers’ Academy in the year 1864, and in the haunting surroundings of the old monastery finds himself strangely fascinated by the knight who has become his new sparring partner. But there is more going on in the shadows of Garreg Mach than he ever expected, and the secrets around Byleth only begin with a strange sword which glows in her hands. Reluctantly pulled deeper and deeper into the opaque workings of the church, Felix struggles to trust her as they attempt to understand the mysteries around them. And more than that, he can feel a war bigger than either of them brewing on the horizon.

After realising he is being treated no better than how he was as a servant of Goneril, Cyril begins to resent the Lady Rhea. Luckily for him, a certain leader of the Black Eagles shares that sentiment, and Cyril and Edelgard join causes to bring Rhea down. They enlist the help of a few likeminded individuals, Lysithea and Shamir among them, and fight in the war to achieve the archbishop's end.

An ancient secretive group seeks to bring forth their leader in a new body while the remnants of their last attempt mass forces to interfere with their plans. (In which Rhea is up to even worse tricks than usual, El is a failed vessel, and the Black Eagles (and friends) attempt to interfere with a potentially world-ending ritual.)
